This is a topic to list all shops that sell doujinshi. Feel free to add more stores and/or discuss your experience(s) with these stores.
Be aware that you'll most likely need a proxy to purchase from those stores, if you're not familiar with them please take a look at the thread Favorite/Preferred proxy services.
Also note that most stores (if not all) are NSFW, if you don't want to display adult content, some will ask you "あなたは18歳以上ですか?" or a similar phrase with 2 options :
はい = yes (view all content)
い い え = no (hide 18+ content)
Listed by alphabetical order :
AkibaHobby

Akibaoo

AliceBooks

Animate

D-stage

K-Books

Mandarake

MelonBooks

Otaku Republic

Rakuten

Rdream

Surfer's Paradise

Suruga-ya

I like Alice-books: (ext link)
They do ship internationally but there's some restrictions.
I've only used them for the occasional small order though (batches of 2 books via Int'l Mail) but it still ends up cheaper than going through a proxy.

How about Animate?
Also found this listing of shops, which includes LiveJournal communities dedicated to doujinshi selling and trading.
Been collecting long enough to remember Happy Otaku Site and JPQueen (though I've only ever ordered from the former); sadly, neither is around anymore.

I used to buy from both :( JPQueen wasn't the cheapest, but it helped me getting introduced to some circles I still love...

Is Alice Books the only one that ships internationally? I purchased a couple of books with them and they took 9 days to ship it. They have a nice and rather niche range.

White Canvas (ext link) does, but beware of the 1000 yen fee on top of EMS shipping method...
AkibaHobby (ext link) has a "worldwide shipping entrance" but doesn't really says if there are fees and what you can choose for shipping...
I did a test with this little figure item #101034 , Shipping seems a bit expensive, especially SAL...
(well they don't have too many doujin goods anyway...)

I'm curious as to how AikaHobby calculate their totally reasonable shipping prices...
White Canvas doesn't have too much of what I want and the 1000 yen fee is hard to swallow. No mercy for the foreign doujinshi lover. Thanks for your help Suzu :)

Gonna hijack this thread for a question. Does anyone know where I can sell my doujinshins?

^I've been selling mine on livejournal but other than that, I was thinking ebay? If someone has a better answer please let me know too!
And to add to discussion Suruga-ya is a great place to find used doujinshi. You still need a proxy for it though. But I think over 2000 yen you get free shipping. Some stuff are really cheap though, found some anthologies for 200 yen.

In terms of used doujinshis, Rakuten's store Surugaya-a-too has a bunch of really cheap preowned doujinshis for generally under ¥500. Downside is the only shipping method seems to be EMS.

I discovered many a circle through JPQueen. I still have some titles I got from them years ago.
Does anyone remember a shop called Doki Doki Station? Thanks to the Wayback Machine I can relive that site all over again. All I recall about the site were a lot of tables and the yellow background. I didn't get doujinshi there yet, but I did pick up character goods. I still have them which is cool. First place I heard of "character badges".
Surugaya is great for cheap doujinshi but you need to know what you're looking for. There's no info about the doujinshi. Has anyone bought doujinshi there and had wrong books sent? This happened to me with a book which had the same title, but different series.

I purchased some vocaloid doujinshi from Otaku Republic (ext link)
I had no problems with their service, shipping was really speedy. Though shipping was $15 for only two doujins so that's kinda pricey. Then again, I am in Australia.

I have bought some doujins from Nagomi (ext link). They ship internationally, but only by EMS. Their prices for some items are also crazy high.

I've been considering ordering things from here because I've found a bunch of touhou doujinshi (CDs and books alike) that I've missed or would like to have for cheaper, but is there any way to tell what the condition of an item is before you buy it? I'd hate to buy one of the 200 yen books and it's beat to hell--would rather just buy it new if that's the case

What about digital only doujinshi stores? Sure saves on shipping.
I've only bought from DLsite but I recommend it. Their Japanese site seems to have different (more?) things, but you can buy from both.
